Lee Gregory fired the visitors ahead midway through the first half, only for Jake Jervis to level the scores soon after. However, the Lions were back in front shortly before the interval as Mark Beevers headed home.
Gregory extended Millwall's lead moments after the restart, before completing his hat-trick from the penalty spot just before the hour-mark, having seen Graham Carey halve the deficit just minutes earlier.
Aiden O'Brien scored the visitors' fifth of the night soon after, and despite Jervis netting his second of the night late on to make it 5-3, Plymouth were unable peg Millwall back further as they exited the competition.
