Looking to play out from the back and exploit Wednesday in the wide areas, they were caught on the counter as the visitors took the lead through a defence splitting pass which resulted in a penalty kick.
Jake Turner even managed to save the initial spot-kick, only to see the rebound put into the net, before the Owls doubled their lead ahead of the break.
In the second half meanwhile, Bolton rallied and pulled one back through Alex Samizadeh.
A goal which boosted the Whites, they pushed for an equaliser but were ultimately hit by a sucker punch late on as Wednesday struck just before full time to make sure of the victory.
